This meeting ends up in a shootout, and Emily, though she manages to escape, gets shot. In the final shot of the episode, Emily is heavily bleeding and sends a voice note to Jack saying that she is "with Mom". She begs him to come to her and explain why he did what he did.

Season 1 episode 6 showcases Emily continuing to dig into Jack's life as her suspicion over him intensifies. While using Jack's computer, an active chat pops up on the screen where a person was asking Jack if he had a good time last night. Jack replied casually to this and wrote something that made the chat even more cryptic. The woman then asks if she is still his favourite flower. This hints at a disturbing dynamic.
Emily then discovers some hidden folders on Jack's computer where some women are s*xually tortured. She starts to play those videos, and a neighbor hears the sound. This makes him suspicious, and he calls the police. When Emily realizes that she might be caught in Jack's apartment without wasting much time, she leaves the space.
Meanwhile, the investigation into the skeleton found in the woods intensifies, and they discover that this might be the killer's first target. Agent Crown is doubting Emily and is spiraling if she was Conrad Harlow's companion before she was abducted.
What backed his belief was that Emily was the agent who had interviewed the witness who first named Conrad Harlow. The witness had died of an overdose a few days later, and this strengthens the suspicion over Emily.
How does Absentia season 1 episode 6 end?

When Nick returns to his house in Absentia, he finds Alice hurriedly packing a bag and leaving with Flynn. She leaves a letter for Nick, stating that she doesn't want to be his second choice and implying that she is still emotionally entangled with Emily. She tells Nick to close the case before they discuss their future further.
At the same time, Detective Gibbs and the Boston PD raid Jack's apartment after Emily has escaped and discovers the same videos. They also went through the active chat logs, indicating that Jack was deeply involved in these s*xual acts and possibly trafficking. Jack had several bank accounts with large sums of money deposited right before Emily was kidnapped.
What they weren't able to find out is that from where the money came from. But one thing was clear that Jack does have a major role in Emily's disappearance. When Gibbs digs deeper, he discovers that once Jack had also arrived drunk to a surgery and for frequent unexplained absences for weeks and even more time.
Meanwhile, Emily tracks Jack to the woman he had been texting and secretly watches as the two engage in violent, rough s*x through a window. She follows Violet to a strip club, then corners her to interrogate further. She reveals that she and Jack have been seeing each other for two years now, but when Emily went missing, Jack had cut ties abruptly and didn't contact her till the time
Emily didn't return. A bouncer finds Emily backstage and pulls out his gun, leading to a shootout in the club. Emily escapes but is shot in the process. Her face appears on the club’s security footage, prompting the police to rush to the scene. Violet, meanwhile, also informs Jack about her and Emily's confrontation.
The show ends with cadaver dogs uncovering many bodies buried in the shallow graves in Nottingham Park, which escalates the seriousness of the case. Emily is bleeding but desperately sends a voicemail to Jack telling him that she is "with mom". She also pleads with him to tell her what he has done while telling him to find her, which ends the episode of Absentia in a major cliffhanger.
