BJ Vines shoots Colton to erase any evidence that could connect him to the explosion that left Leaphorn's son dead. BJ had hired Colton earlier to blow up the Drumco site for financial gain. Joe started connecting these dots, linking the geology report. BJ realized that Leaphorn would be able to chase Colton down, who could then reveal his name if captured alive.
In a scene of Dark Winds Season 2, Episode 6, Colton is injured and exhausted. He reaches BJ's ranch, where the latter pretends to help him by offering him money and a car to go east toward Durango. But as soon as Colton turns his back, BJ shoots him with a shotgun. He then takes back the cash and the key.
On the other hand, Leaphorn is still getting closer to the truth. Dillon Charley works at Drumco and leaks some inside information to BJ in exchange for donations to his spiritual group, People of Darkness. The geology report was from BJ's locker, and it was Emerson's son, Tomas, who had stolen the document from his locker, making BJ more anxious about getting caught.
Joe then takes Henry to the Drumco site for forensic verification. Henry has a background in explosives, and Joe thinks this could be a great help for him. Further, they find evidence on the site that connects Colton to the Drumco explosion. This gives Joe the physical proof needed to charge BJ for conspiracy and cover-up.
Here is how Season 2 episode 6 ends in Dark Winds

Henry warns Joe that men like BJ, wealthy, powerful, and politically connected, often escape justice even when guilty. Meanwhile, Chee finds photos of Tomas and Rosemary's affair, confirming their secret relationship and adding another emotional layer to the case. BJ remains the shadowy manipulator who appears calm but is, deep down, too dangerous.
Joe Leaphorn finally gets BJ arrested with crucial assistance from Sheriff Sena. The entire season focuses on Leaphorn connecting the dots during his investigation and collecting several pieces of evidence to form a strong case against BJ.
It is Sheriff Sena who gives the case legal legitimacy despite being skeptical and scarred from her run-ins with Colton. She trusts Joe's judgment in the end. Together, they move in to arrest BJ Vines, marking the culmination of Joe's investigation.
However, the end scene also suggests that BJ might be out soon, given his influence and money. Soon after, news reports his release on bail, confirming Sena's warning that “people like BJ always walk free.” This pushes Joe to a breaking point, and he takes BJ again in handcuffs to the desert, but instead of killing him, he leaves him there to die.
