NCIS: Sydney Season 3 Episode 1 titled Gut Instinct aired on CBS on October 14. NCIS-nights are officially back on the network on Tuesdays with Season 3, followed by the new seasons of NCIS and NCIS: Origins.
Blue fans were especially excited to tune into the Season 3 premiere after that shocking Season 2 finale, where it was revealed that she was keeping some secrets from her team. However, much to fans' surprise, the NCIS: Sydney Season 3 premiere revealed that Blue had resigned from the team without any word. She had just sent a farewell video and has now gone MIA.
While the Blue mystery will likely be resolved in the upcoming episodes, the NCIS: Sydney team welcomed a new team member named Travis “Trigger” Riggs (played by Claude Jabbour). Travis is JD's fellow AFP colleague and was brought in for a full security audit of the team’s headquarters. While Evie, Rosie and Mackey were initially suspicious of Trigger, he proved his worth in the case of the week.

NCIS: Sydney Season 3 Episode 1: Strange Cargo
NCIS: Sydney Season 3 Episode 1 began with a curious case of strange cargo, where a navy boat discovered a fishing boat with some immigrant civilians and US Navy Flyboys. JD and Mackey were called in to speak with the Navy sailors, who were clearly troubled and had been tortured. Since the sailors' memories were hazy and their experience was a blur, the duo concluded that they had been drugged. When JD receives a missing plane alert, they discover that the Navy sailors went missing some six years ago.
Since everyone has lost hope, their reappearance is celebrated and the ambassador shows keen interest in meeting these Navy soldiers. They are brought in to the NCIS headquarters for a psych evaluation by Rosie and Doc, who try to help them piece their memories together. A sailor Daniel seems to be in better condition and is given the go-ahead for the ceremony with the ambassador. However, another and more disturbed sailor, Paul, is asked to stay back.
Looking at their fresh buzz cuts and kits, Mackey suspects that their reappearance is no coincidence. She believes their fishing boat found the Navy on purpose. While JD dismisses Mackey's gut instinct in NCIS: Sydney Season 3 Episode 1, she takes the matter into her own hands. She allows Paul to video call with his pregnant wife, following which he sees his 5-year-old daughter on the screen and has a manic episode. The sudden memories of the past 6 six years cause this reaction and he repeatedly shakes Mackey's hand.
NCIS: Sydney Season 3 Episode 1- Trigger makes a breakthrough discovery
Doc begins to examine Paul and tries to discover the origin of his fever and infection. Elsewhere, Mackey and the team learns that the Navy sailors are connected to Filipino extremists, who are infamous for targeting Western civilians. They also discover that a terrorist (who goes by the name of Harry Salazar) is on the loose. Elsewhere, Travis makes a breakthrough when he realizes that some frequencies can trigger reactions and Paul's earlier outburst is likely because of the bomb inside his body.
This information helps Mackey deduce that the American ambassador (who was previously posted in Manila) is Salazar's target in NCIS: Sydney Season 3 Episode 1. Daniel, who is about to shake hands with the ambassador, is likely carrying a bomb inside him and the team races to the ceremony.
Mackey and JD make it to the event but the different frequencies can likely trigger Daniel at any moment. Mackey finally spots Salaazar in the crowd and takes him out before he can detonate the bomb. JD reaches onto the stage and takes Daniel and the ambassador to safety.
NCIS: Sydney Season 3 Episode 1- Mackey and JD mend fences
After Mackey and JD save the day in NCIS: Sydney Season 3 Episode 1, Dioc and Trigger remove the bomb inside Paul's body. He is finally reunited with his wife and daughter.
After everything was done, it was time for Mackey and JD to make amends with each other. He apologizes for questioning her gut instinct and she reciprocates by promising not to do anything reckless again. It was only because of JD's encouragement that Mackey was able to overcome her hesitation and take the shot on Salazaar. She returns this favour by making improvements to JD's badly set-up dating profile, following which he starts getting more alerts.
