The town of Yesques learned that a mysterious old man had kidnapped Clara. It is Rafa who has understood it is Gabriel. In one of the scenes, Clara, while being kidnapped, hears Gabriel talking to Rafa on a phone call, and he refers to him by his nickname "Eaglet".
At the police station, Rafa finds himself concerned when Marta Miguel's wife calls him to say that even she suspects Gabriel behind the kidnapping. This suggests that more people are connecting the dots, and Rafa can no longer protect Gabriel like he had been all this time.
Juan arrives at the station seeking answers, and Rafa surprises him by admitting that Gabriel has been spotted. This is when Juan heads out to raid the cabin, and Rafa, for the first time, doesn't sabotage the attempt. He goes with him.
Meanwhile, Clara at the cabin manages to make herself free and runs off into the woods. Gabriel, now old, still chases her down and goes insane, almost killing her. That is when Juan and Rafa arrive, just in time for a decisive moment, Rafa shoots Gabriel, ending the decade-long reign of terror.
Rafa immediately rushes to the cabin to erase the evidence about their phone call. Police closed the case of so many disappearances that happened in the past.
Here is how Rafa gets caught in The Crystal Cuckoo

As Clara prepared to leave for Madrid in The Crystal Cuckoo, Rafa visited her and Marta. The police are now closing in on Rafa and discover that medicines were being smuggled from France for Gabriel. They search around the cabin and find Miguel's body underneath it, the man Rafa had killed.
Nothing directly pointed to him yet, but the guilt was consuming him. While they are in a casual conversation, Marta mentions that Rafa was Carlos’ godfather, and that he used to call Carlos “Eaglet.” This triggers Clara's memory of what she had heard from Gabriel. This cements the fate of Rafa.
Gabriel and Rafa used the wolf as their sigil, calling themselves “lone wolves.” However, wolf never mirror their behaviour as they do not kill for pleasure. This is why the show ends with showing a wolf, suggesting how humans can be worse, and so were Rafa and Gabriel. Moreover, Clara restored the dignity of the wolf in The Crystal Cuckoo.
