Project Dragonfly in Blindspot is an extremely secret CIA project involving Tasha Zapata and her CIA superior Keaton. When Jane is found naked under a cryptic luggage bag in Times Square, New York City, she is covered with several tattoos and doesn't have a memory of anything that happened in the past. When the investigation began, the authorities discovered tattoos containing information tied to Project Dragon Fly.
This is the information that Zapata never shared with her FBI teammates. The project leaves some relationships strained while Zapata is expected to chase time and be ahead of the revelation. At last, in season 3, it is revealed that Borden, once a CIA agent and believed to be dead, is alive and on a highly secretive mission by the name Dragonfly.

What do we know about the project Dragon Fly in Blindspot?
The narrative in Blindspot has built upon the secret project since the start. Borden is believed to be dead post-season 2 explosion, while in reality, he survives the incident and disappears off the radar, unknown to the FBI team.
About a year later, the CIA team finds out about the existence of Borden and recruits him for a covert mission to resolve a terror threat. Dragonfly becomes his codename, and hence the project Dragonfly. Tasha Zapata is responsible for handling Borden, but she must keep information about Borden's survival hidden from the FBI Team, particularly Patterson.
Throughout Season 3, viewers notice tension around Zapata’s secretive behaviour when Nas returns and hints at Zapata's secret involvement in the project. They further discovered that some Tattoos on Jane's body also connect with the project, like the name Jamie Alexandra. Nas then asks Petterson if he knew anything about Project Dragonfly, making Zapata walk a tightrope between duty and friendship.
Project Dragon Fly causes Zapata to lose two of his close relations in Blindspot

In season 3 episode 16 titled 'Artful Dodgem,' the truth about the survival of Borden and him being on a secret mission is unveiled. Patterson and the team learn that Zapata kept this secret from them, further causing them shock and feelings of betrayal.
On the other hand, Borden successfully helps stop a terrorist attack in New York. Despite the mission’s success, Zapata ensures Borden disappears permanently, safeguarding the project’s secrecy.
In 2018, the show's executive producer, Martin Gero, told Entertainment Weekly:
“It’s an ultra-secret CIA project that Keaton and Zapata are involved with, and they’re obviously worried about the rest of the team finding out.”
However, the projects led to several fallouts with Patterson feeling betrayed as her trust in Zapata was shattered. Meanwhile, while drinking at the bar, Zapata, feeling isolated from people she was once close to, finally admits her love to Reade. She was holding her feelings because Reade was about to be married.
Reade responds with anger as this confession has put him in further dilemma, being engaged already to someone else. This leads to Zapata losing 2 friendships, one with Petterson and another with Reade.
