The Accountant 2 begins with the murder of Raymond King by Anaïs. Upon this incident, the Deputy Director of FinCen, Marybeth Medina, tracks down Christian Wolff to dive deeper into the case. The reason behind her bringing Wolff on board is that, on the arms of the dead Raymond King, the words “FIND THE ACCOUNTANT” were written. That is when it struck Medina that this is related to Christian Wolff.

The murder of King takes place when he asks Anaïs about the whereabouts of the Salvadoran family. The only thing Raymond King carried was a vintage photograph of the family. However, Anaïs does not help him but does mention that someone is keeping track of him. As a result, both get into a tussle, and King ends up getting killed.

In the process, Christian Wolff discovers that this is rooted in a case of human trafficking, enabled by a man named Burke. Therefore, Wolff is compelled to get in touch with his alienated brother, Braxton, to help him in this case. It is shown that Braxton is continuing his job as an assassin.

The brothers then take the illegal road to question a pimp to gather more information about the crime situation. When Medina comes to know about this, she does not support their means of solving the crime. As a result, she parts ways from them.

However, soon Medina uncovers the true identity of Anaïs. It is revealed that in that old family photograph that Raymond King had shown her, the mother was none other than Anaïs herself. Her memory collapses after surviving the grave accident. Due to the injuries, a condition named Acquired Savant Syndrome began evolving in her brain function. So that enables her to develop fighting skills.

Anaïs transforms into an assassin and gets assigned to kill Medina. As she attempts to kill her, she sees the old photo. Upon seeing this, parts of her memory come back, and she remembers the fact that her husband was murdered by Burke, and her son was kidnapped by him as well. The accident took place when Burke was attempting to kill her.

Anaïs's son, Alberto, is an autistic person who is still in captivity of Burke, as the brothers find out. However, the brothers' duo, along with Anaïs, overthrow Burke, as she takes her vengeance. At the end of The Accountant 2, Alberto then finds a safe space in the institute for autistic children that Christian Wolff and his partner, Justine, are closely associated with.

And lastly, we see Braxton and Christian reconcile after succeeding in their task together.
